Possible to run 2 installs of lr-mame2003 on same image?

Is it possible to run 2 separate installs of lr-mame2003 on the same retropie setup? What i would like to do is have an arcade folder that has most of the roms running lr-mame2003. In that folder I already have a lot of roms set up with game specific retroarch and controller configurations already setup. I have save core changes as well as saved a lot of game core changes.
What i would like to do is have a separate "Classic Arcade" folder where i put only 4-way control roms in, and set up a completely separate lr-mame2003 that uses the xboxdrv for the controller configuration so i can limit my 8 way joystick to a 4-way for just the roms in that folder.
I have my entire system running the way i want it, less about 12 4-way joystick games. I don't want to change any of my setting or controller configs for any other systems, or even my current arcade folder......SO.....
Any ideas on how to run a separate lr-mame2003 so i can save different core settings and use the xboxdrv and not effect my current lr-mame2003 setup? Thanks for any suggestions.

@tmntturtlguy I think there's no need to "run 2 installs of lr-mame2003".
If this 4/8-way control config is done in a
retroarch.cfg
file, I would suggest you to create a new entry in/opt/retropie/configs/arcade/emulators.cfg
with a command line invoking your customretroarch.cfg
.Sorry if I'm being not very clear on how exactly do it, I'm a little busy. But I think you can figure out how it works just looking to the file's content (and this is part of the fun!).

@meleu Unfortunately this is not done through
retroarch.cfg
. I am still a little confused on the entire setup process but it is done through the supplementary folder and then by modifying the runcommand-onstart.sh and runcommand-onend.sh.Here is a link to the wiki. Github Link
