Failed saving config to /opt/retropie/configs/*system name*/retroarch.cfg

No matter what I do, I can´t get this to work. I know this happens when you save to core override, you can´t save the configuration to retroarch.cfg anymore. Ok, but how do I revert this problem??
I tried deleting the retroarch.cfg in the specific system. Then opening the settings, saw the UI was the blue xmb retroarch menu. So I set it back to the classic rgui. I didn´t change or save anything else. Sarting it the firts time after deleting the retroarch.cfg, the xmb menu had autossave settings on exit activated. But after leaving the game and sarting it again, it began from new: Configuration override loaded. This is really frustrating me.
I also tried deleting /opt/retropie/configs/all/retroarch.cfg but this also doesn´t help. Can someone help, please? -
@freake Stop deleting config files left and right, you could make your system unusable.
What's your system - please answer the questions in https://retropie.org.uk/forum/topic/3/read-this-first.
Use the Runcommand launch menu and enable verbose logging, try to save the config and the paste the error log on a site like pastebin.com.
