gamepad registers different on 4.2 vs 4.4 pi image?

I have an old version of retropie 4.2 that I've been running for about 2 years
I have the USB Twin USB Wireless and they have been great.It's 2 gamepads with a single RF dongle (no bluetooth headaches) and they worked great.
I started fresh with 4.4 and found something very interesting
On 4.2, the dongle would register as 2 js devices in /dev/input. You'd have js0 and js1 in the list and they'd each have 14 buttons in jstest. Now on 4.4 when I plug it in, the same dongle registers as a single js0 and that device has 24 buttons!? So of the 2 gamepads, joy 1 would be buttons 1-12 and joy 2 would use buttons 13-24. But they would share the axis!
I also have another set of knock off ps2 gamepads that use individual usb receivers each, instead of one dongle for 2... and I noticed the button mapping changed. In 4.2, button 8 was select, 9 was start. But now button 8 is L2, 9 is R2...
Can someone tell me what might have changed between versions and how I can change it back? Is it a driver issue with Stretch vs Jessie or something?
