Different versions of Retroarch on Retropie?

Hello all.
I just put together my first Retropie on a Pi 3b+ and I'm having a weird issue with Retroarch.
I Initially configured it through the Retropie GUI, set up a theme, hotkeys and all, but when i access the Quick Menu through a game that is running I got a different Retroarch theme, no hotkeys are set, basically a stock Retroarch version.
What am I missing?

@emodernist very quick but did you change the "configuration saves on exit" setting in the GUI to yes?
