Usb controller works in menus but not in games

I have a USB SNES controller that works just fine until i go into the NES emulator. The controller works with the SNES emulator with out any issue but when i run the NEE emulator it defaults to my n64 controller. How can i set it up where the NES and SNES emulators will only work with the SNES usb controller i have. I am running retropie 4.0.2

@BuZz It was something i did a few days ago causing the problem. As long as no one tells the emulator to only work with a certain usb port like i did. I forgot i did it until i went through the configuration and # the line so it stopped doing it.
