Backing up and updating question

In a moment of folly yesterday i decided to 'update all installed packages' - bad idea as my daphne joypad settings seemed not to work any more. It was ok though as i had a backup so i just reloaded that and all was well.
So, it got me thinking, is this going to happen when i update at the next release? Not something i want to happen, so reading through the docs i found a section that said
Making a Backup (Option 2) if you don't want to create a sd image you can just back up your bios, roms, and configuration files from the samba shares
does this mean i can do a clean install of retro pie and just copy those folders back and all will be well, all my joypad and emulator setting will work ok? Seems like that would be all too easy, so i am sure i am missing something...

@chubsta you'll want a full image backup if you want everything exactly the same. If you know for a fact that kernel changes don't break configs and which configs you changed and where they are then you can only transfer the stuff you need as a backup.
Also as far as I know the latest image has a Daphne config hook integrated so when you configure your controls through ES it should configure your controls for Daphne.

Thanks very much - doing a full backup isn't a problem, its just nice to know the options! Will continue to do it this way.
