How to properly reset "RetroPad" automation?

Pi Model or other hardware: Raspberry Pi 3 Model B
RetroPie Version Used: 4.1
Built From: SD image from RetroPie website (don't have file name handy)
USB Devices connected: USB pen (64 GB), various assortment of controllers (see in body)
Controller used: Several (see in body)
How to replicate the problem:After putting my Raspberry Pi 3 into a new case and replugging in controllers and everything, I am now unable to use any controller (including keyboard) in NES and SNES emulators (only one accessible at the moment). These are default settings, completely untouched from installation.
All of them works just fine in EmulatorStation and the underlying configurations, but as soon as I enter RetroArch configuration, NOTHING works.
I'm assuming that I have some corrupt configuration file or have somehow broken the EmulatorStation -> RetroArch (RetroPad) function, so new controllers are not added properly.
I have tried with the following controllers:
3 different Xbox 360 controllers, wired
2 Buffalo SNES controllers
1 Amiga Joystick
1 Wireless keyboard (not bluetooth).Hope I remember everything. At this point I'm interested in just resetting everything to default and do it all over again, but by posting here, I hope it can help solve someone else's problem.
