      Version 4.2
      3A power supply

I've successfully hooked up 2 nes controllers to gpio pins using the gamecon driver, and configured them for controllers 3 and 4, it's awesome! The only trouble is that in n64 games (using mupen and lr-mupen) the select button does not work on the controllers I'm playing with (controllers 1 and 2), so I can't quit the emulator. However if I press select and start on one of the nes controllers even though they aren't being used in the game it will exit. Any help is greatly appreciated....

In the latest version of retropie you can set up a specific button as "enable hotkey" button. So you could set a different button for the controller that you are using. Did this for my Genesis controller too.
Other approach would be to set the enable hotkey in the config files only for this emulator to a different button.
