it came up with
E: Version '2:16' for 'kodi-bin' was not found

the other one came up as download failed

Turns out in Linux, case matters. (I knew this of course. :))

pi@RetroPie-3:~ $ vcgencmd codec_enabled mpg2 mpg2=disabled pi@RetroPie-3:~ $ vcgencmd codec_enabled MPG2 MPG2=enabled

So, yeah. Just another reminder for me to check that stuff first. :)

I don't have sony controller a Sony controller or a PS3 controller.
I tried to remove/clear any configuration file that recall sony controller but with no success.

Anyway I solved with a clean installation of retropie. ES recognizes just my two controllers (logitech gamepad and keyboard), Kodi works great.
