      @Drdave79 the .CD1/.CD2 are not standard extensions, they're probably renamed .cue or .chd files, just to hide them from the list in EmulationStation. If they're really small files, they're certainly .cue files.

      Anything this might mean? It wouldn't have to do with which romset they belong to, or which default emulator they've been set to?

      It doesn't mean anything related to the emulator/romset the files are associated with. It's just coloring based on the file type and the file's attribute (executable). Same colors you see when your run the ls --color command to list a folder.

      The rom folders are copied verbatim and there's no filtering done, so it will copy anything there, including any artwork scraped.

      Usually 5% of the capacity of the filesystem is reserved for the root user, so a simple user doesn't accidentally fill up the disc and crashed the system.

      Depending on your card size, you might be below the 5% reserved and you may be unable to write new files, even if there is free space available.

      @mitu Certainly noted. I honestly never really drew a distinction between both sets of info. I just always assumed one was as good as the other. As I said, I'll definitely keep it in mind and use the pretty docs page for future reference.
