No games will load

I installed a copy of retropie on raspberry pi 3. I added nes and snes Roms and they worked fine. I tried to load up some sega and Atari and the system froze when i restarted emulation station. I had access to the file system still but no matter how many times I tried EM gave me no controls .. so I took out the card and put another fresh copy on it. Now it works, but no game actually boots on any system. It worked the first setup. Why wont any Emulators play games??
