Borked a lot of stuff

So trying to fix a problem I'm having (link) I went in through the RetroPie-Setup script and did a full on "update all installed packages". When it was done, I did a reboot. Once back up, none of my controls work. I had to pull out a keyboard and remap the controller for navigating. Then when I loaded up a game, it went to a full on black screen when I returned from it. I could hear the navigation sounds, and when I press START it brings up the popup menu, but that's it. I tried rebooting again. Now EmulationStation won't even start, giving me an error:
*** Error in '/opt/retropie/supplementary/emulationstation/emulationstation': free(): invalid pointer: 0x01ab5f9c ***
I'm trying to "update from source" the EmulationStation core package, hoping it fixes it. :(

Updating from source seems to have fixed the EmulationStation crash. But I'm still getting a black screen when I return from games. I managed to changed the gamelist view to Detailed rather than Automatic, and it works ok for now. If I switch it over to video though, I get that black screen still. So I think the video snaps feature isn't working right. Can anybody help me?

I'm also having a new problem, where upon returning to the menu after playing a game, my D-pad acts like its stuck. I remember this being a problem before because of the raphnet NES adapter. It's weird. My whole system acts like the "update all installed packages" essentially did a format and fresh install.
