Retropie 4.2 - gamepads not detected

Just updated to 4.2 (Raspberry Pi 3), and everything seems to have worked fine except that neither of my gamepads (PS3 Dual Shocks) will now pair. When I press the PS button the four lights on the back flash for 20 seconds or so then stop.
If I go to Configure Input on the Retropie menu it simply won't register anything the pads do.
If I plug them in via a USB lead, the rumble goes crazy and one of the four lights goes out while the rest keep flashing, but the Pi still won't accept any inputs.
Have also tried an 8bitdo NES Pro pad, both Bluetooth and plugged in via USB, and nothing doing there either. (Although 8bitdos are so insanely confusing I've probably switched it on in the wrong mode or something.)
Any thoughts appreciated.

I am having a similar issue with the Snes 8bitdo. I held start and select to quit a game, but instead of quitting the controller disconnected and the retropie will not let me reconnect through either bluetooth or USB.

Problem solved here. What I had to do was unplug the keyboard dongle and reboot, then pair the joypads one at a time. With that done, putting the keyboard dongle back in didn't seem to conflict any more and everything's fine.
