Can't use GPIO controller in retropie 3

I'm building an arcade console with a joystick and classic buttons but I can't get them to work, I have only been able to use my keyboard and a ps4 controller. How can I make retropie recognice and use the GPIO controller?

I would also ask, you say RetroPie 3, RetroPie 4.2 was the last major image release.
Can you detail how your controller is connected to the Pi?
