Use d-pad instead of analogue stick for N64 emulators

Morning all. Using default emulator for N64 roms (e.g. mario kart) but d-pad only works in menus then in game mode analogue stick is the only means of movement. Is there a way to edit the /opt/retropie/configs/n64/InputAutoCfg.ini to enable d-pad over analogue.
This is also apparent when using lr-Mupen64plus with RetroArch configs. I am mapping a PS3 controller. Thanks for you help in advance.
