      I tried to install the gamecon drivers as I'm about to wire my NES Advantage direct to my Pi Zero's GPIO connectors since using an USB adapter seems problematic as Emulationstation randomly fails to detect the controller.

      I have not connected the NES Advantage yet but went ahead and installed the gamecondriver drivers. Since doing this and rebooting I get the "retropie failed to load kernel module" message at start up, so I uninstalled the driver and rebooted to see that my problem went away.

      What I am wondering is if this is only appearing because I have not wired up the joystick yet, or is there some sort of issue with the current kernel and the driver?

        You're running 4.9.xx? It's not compatible with the current gamecondriver that's needed for the NES type controllers. I'm awaiting delivery of my 2nd flash card and reader via Amazon (today hopefully), and will try out this fix.

          I am running Retropie 4.2 and recently updated.

            post your "uname -a" If you've updated recently, you're probably running 4.9.xx as the kernel. And I was running that, plus RetroPie 4.2.13. the gamecondriver does not appear to work with this combo.
