So I've tried tweaking /opt/retropie/configs/n64/mupen64plus.cfg and /opt/retropie/configs/n64/InputAutoCfg.ini and just removing (renaming) InputAutoCfg.ini but it seems none of that changes anything. It's as though they don't do anything. Is there a command I need to run to update things?

Is there a command where it'll just port over the controls I mapped from the main menu?

On a side note, is there a way to exit out of command prompt after pressing alt + f4?

it should do this by default. are you running latest retropie?

It's 4.2 according to the file name (retropie-4.2-rpi2_rpi3) and I'm using a pi 3. Do you think a fresh install will do the job? To get mupen64 to work, did you have to play with that file? Mind sending me your files just to see how you files are formatted. Did you have to tweak both, get rid of 1...? On a side note I modify mine externally. I pop the SD card out and tweak it on my PC (I use linux).

Just did a fresh install (sd card re-image). If I want to correct the controls for mupen, what the correct set of steps to take? Also I see there's different versions of mupen, do they all use the same files?

configure controller during initial setup: https://retropie.org.uk/docs/First-Installation/#configure-controllers - make sure you configure a button/direction for all the buttons used by the n64 - see the controller diagrams here: https://retropie.org.uk/docs/Nintendo-64/

no, but they all should be configured by the process above

Looks like I got it to work now (THIS IS REALLY ANNOYING). In the end I just tweeked both files with the same control config info.

                Also this link was handy:
