Retroarch Controller Config Remapping for Mouse Input

Hy ,
i need your Help after days of Reading in the Forum, trying and afterwards reflashing my SD-Card with Retropie again.The config of my Arcadecabinet is:
- RPie 3 + Controlblock
- Retropie 4.3
- 2 Arcadesticks each with 6 buttons
- 1 Ultimarc Spinner (seen as mouse device 2)
- 1 Ultimarc Trakball ( seen as Mouse device 1)
- Emulator = lr-mame2003
- 2 Games Arkanoid and MarbleMadness
My Problem is:
As default in Retroarch`s .cfg the Trakball is configured as input_player1_mouse_index = "1"
This is perfect for MarbleMadness.But for Arkanoid I want to use the Spinner which is input_player1_mouse_index = "2"
What I tried:

Starting Arkanoid, I opened the Retroarch config Menu during the Game and tried the "Core Input Remapping" option.
Inside the QuickMenu I can remap only the buttons but I can not find an Option for changing the Mouse Input.
Under the CONFIG Page I changed the Mouse Binding for Player 1 and tried the "Save Game Remap File" Option, but the Mouse binding isn`t saved. -
If I go to the Retropie Menu and open the Retroarch Config Menu there I can do the "Bind Buttons for Player 1" and change the Mouse input from 0 to 1.
But then only the Spinner is working in both Games and the Trakball does nothing.
How can I set the Mouse Input =Trakball for Marble Madness and the Spinner for Arkanoid as default????
Any help is welcome, as I often ended with a non working Emulationstation and I don`t now how to undo the "Overriding .cfg" changes I have made. So the ony way was reflashing the SD-Card.
Any more details needed please let me know....

@gohakn - Did you ever find a solution to this... getting this down would be awesome because I too have a very complex joystick (ipac2 with spinner, 2x 8way, 1x 4way and a trackball... getting this ability is essential for ikari warriors, guerilla warfare and discs of tron etc.
