Controller Setup Not Working

I just downloaded RetroPie 4.4 onto my Raspberry Pi 2 B. I plugged in my Dualshock3. It brought me to the Welcome screen and told me 1 gamepad was detected and to hold A to configure. I did, but the lights on the controller keep blinking and won't do anything on RetroPie. The same with my Xbox 360 controller. Can someone please help?
