Controller issues in retropie

I’m usuing a usb snes controller I configure it through the main menu of retropie by pushing start but when I open a game the A and B buttons along with Select and Start are reversed. I’ve gone through every menu I can find and swapped the buttons and it still reverses them in a game. NES and SNES games.
I’m not sure what happened it was working fine the other day when I played.
