Same core, different core options per system?

I have set up the Neo Geo system in AES (console) mode but I'd like to use the Arcade section (same FBA core) in MVS (arcade) mode which is not configured per system but per core.
Is there a way to keep Neo Geo in AES mode but when I run the ROMs in the arcade configuration to use MVS?

@matchaman A Core Option is just that, a global setting for the core. The only way to do it, I think, is to set the option on a per game basis if you want them to differ from the main, global configuration.
