Kodi won't start when launched from Ports

Hi All,
here some information of my system:
Pi Model or other hardware: Raspberry Pi 2 Modello B
Power Supply used: (If using a Pi) : the original one included in the starter kit
RetroPie Version Used (eg 3.6, 3.8.1, 4.1 - do not write latest): v4.3
Built From: (Pre made SD Image on RetroPie website, Berryboot, or on top of existing OS etc.. - please provide the filename of any image used) : Pre made SD Image on RetroPie website - retropie-4.3-rpi2_rpi3.img
USB Devices connected: external usb hard disk plus PS4 dualshock controller
Controller used: PS4 dualshock controller
Error messages received: no error message, when launching kodi from Ports it just goes back to the Ports section after loading a bit
Log found in /dev/shm/runcommand.log (if relevant):

Guide used: (Mention if you followed a guide) : Retropie installed from scratch following the guide here: https://retropie.org.uk/docs/First-Installation/ . Then updated from raspi-config

Attachment of config files: (PLEASE USE PASTEBIN.COM FOR LARGE LOGS) : none
How to replicate the problem: not applicableBasically after upgrading my retropie I had some issues with emulationstation as explained in the thread here:

which I fixed with the help of the suggestions of the thread :)
But then I tried to load kodi, which I had previously installed from retropie-setup and now basically it loads for a while but then it goes back to the Ports screen.
I pasted above what I see in /dev/shm/runcommand.log , while the crash log of kodi ends with:

21:07:44.719 T:1946596000 FATAL: CServiceManager::Init: Unable to start CAddonMgrI already tried to update kodi from retropie-setup and what I noticed is that at the end of the update is says that the file /etc/emulationstation/es_systems.cfg
is empty, which is indeed true (but I honestly don't know how it looked before).Any idea on what to check or how to fix the problem?

You have some permission related errors on the/home/pi/Videos/
folder, which looks like an external drive - do you have an external UDB stick/HDD that you mounted under this folder ? -

Yes, /home/pi/Videos/ is a mount of an external hdd:
drwxr-xr-x 10 pi pi 4096 Sep 23 10:30 Videos
which is used by the plex server I installed on retropie.
In the Videos folder "lost+found" is indeed belonging to root, that's why probably it says "Permission denied" but I am not sure that's the reason of the kodi crash.Thanks for your help!

It seems like you have corrupted files. Try reinstalling kodi:
sudo apt-get install --reinstall kodi kodi-bin

@Rascas : indeed, installing kodi from the command line instead of from retropie-config solved the problem. Thanks!
I see I still have the file /etc/emulationstation/es_systems.cfg totally empty, do you think it can be an issue if I reboot?
