Finally i found the reason why the nes-mini, snes-mini Theme did overlap on my TV-Screen. Also the Scraper did not work properly. Now it does:

I have a 1366x768 TV, but the Rasperry Pi was not correctly adjusted to it. In Raspi-config you can only change the Resolution to 1280x1024, so you need to go in your /boot/config.txt and change it manually.

activate hdmi_group=2 this changes the HDMI Mode to DMT, only DMT has the Resolution 1366x768
hdmi_mode=81 this changes the Resolution to 1366x768 & 60 Hz

Save config.txt and restart your Pi and you're good to go.
I put this out for People who had the same issue and didn't find a solution.
      You're Welcome

My pi plugged into a 720x400 CRT TV so it is a fixed resolution. Would be nice get it to work though. I like it :D
