HELP! Retropie Does Not Fully Shut Down

Hello,
I'm trying to build a pigrrl 2 from Adafruit's instruction. Everything has gone well so far until I tried shutting down. I followed: Start > Quit > Shutdown System > Yes. The pi froze in the terminal with the last line was:
[ ok ] Stopped LBS: triggerhappy hotkey daemonIt happens everytime I try to shut down. The green light flashes for a few seconds and stops. The red light remains on. I tried shutting down through ssh with the commands: "sudo shutdown -h now", but it also stopped at the same line above.
Pigrrl 2 uses a customized controlling set-up similar to SNES controller, so I don't know if disabling triggerhappy is a good idea. I figure I would need the hotkeys to exit the rom with START+SELECT. I have updated retropie and retropie script, but the problem remains. Roms can be run and they work properly as expected. I set SELECT as "Hotkey enable". Buttons work!
Can anyone help me how to fix this and safely shut down the pi? I feel as if I'm killing the pi with the power switch to directly cut power before properly shutting down.

RetroPie Version Used: 4.3
Built From: Pre made SD Image on RetroPie website
USB Devices connected: edimax wifi
Controller used: customized keypad by adafruit for Pigrrl 2

@rbaker Hi! Yes, the battery came with the Pigrrl 2 kit.

@velkhapn A raspberry Pi 2 requires a 5V power supply.

@rbaker The kit from adafruit comes with a boost converter that converts the 3.7V up to 5V.
