Scraping help before I ruin it!

So, rookie error here, in my migration to 4.4, I figured it would be better to have all my roms on a hard drive. All fine there, but I decided to scrape them as I've never done this before. Again, all fine, I used the "Use rom folder for gamelist and images" option, and started to scrape. It's at this point I read that the process won't work if my roms are on an external device, so both my inability to read the instructions and my infinite naivety lead me to a point where I've just scraped, but know it's not going to work.
I've tried reading the scraper advanced configuration, but will admit I don't understand how to scrape from a source with this method.
I switched off the pi immediately after scraping in case any xml file got overwritten, so have yet to start up Emulationstation to confirm my error. All my images are saved in the hard drive rom folders, but I'm assuming the gamelist xml file won't link this up.
Is there a way (I've searched, but haven't come up with a definitive answer) to alter how the xml file will point to the images etc? If so, is it a file that will be overwritten each time I restart, as I don't understand quite how a theme in gamelist format will point to the images and videos? The gamelists are in /home/pi/.emulationstation/gamelists.
I don't mind getting a ribbing for my daftness, but any help would be appreciated. -

@fruitybit I'd give it a shot if I were you, I don't see why the ROM folder being on an external drive would have any influence on the scraper's operation. I may be wrong, but you can scrape just one system, leaving just a few roms in the folder to test, and see how it works. If it's ok, then you can remove the gamelist from the rom folder and re-scrape again (with a full set).
