      Pi Model: 3 B+
Power Supply used: 1st party Raspberry Pi Power Supply
      RetroPie Version Used: 4.14
Built From: On top of existing OS
USB Devices connected: Logitech wireless mouse & keyboard
Controller used: ibuffalo classic gamepad, 7" Raspberry Pi touchscreen
      Emulator: DOSbox, DraStic

Recently, Ive been trying to use the official touchscreen for the mouse and stylus controls in DOSbox and NDS games, but retropie seems to handle the mouse differently and causes the screen to have this weird desync. I know its an issue with retropie, because I tried launching drastic from pixel (before it crashed) and I could see that the mouse was aligned perfectly well. Is there any way to configure retropie or raspbian or the touchscreen itself to fix this in retropie?

Actually, I've discovered that Retropie doesnt cause the problem, not being in Pixel causes the problem. If I run Drastic as root from pixel, then it works fine, however this requires use of a keyboard for me which I would rather avoid.
