Currently i'm on RetroPie 4.4.1. For some of my systems i use launching images. When a system uses a image, i can't access the config menu by pressing the A button. When used on systems without a launching images, everything works fine. The time-out to press the A button is 2 to 3 seconds. Didn't test this before, so i can't say if it worked correct in the past.

Wait just until the loading screen disappears, then press your A button to enter the run command menu.

@shadowron Did you disable the runcommand launch menu ? Check the options of the runcommand package (in the Core packages secton) and see what timeout is configured and it the menu is still active. As @ByteThis said, once the splash image disappears, the menu should pop-up if you press any button.
