You'll need to post more information about your setup. The required information can be found at https://retropie.org.uk/forum/topic/3/read-this-first

Which emulators are you trying to use? Are you using wired or bluetooth controller. Did you try to unplug an replug your controller ingame?
-
ok the box says nespi case × 1, compatible with raspberry pi 3, 2 and b+
the controllers are wireless ps3 imitations that use batteries -
they are wireless ps3 imitations with batteries, I believe they are using bluetooth yes. I tried unplugging in the game but nothing, I just dont get how they work perfectly in the menu screen but not in games. the system comes with a keyboard pad that does work in the menu screen and in game, obviously you cant play very much with the keyboard pad but it does work

As noted above, we really need more information to help. That information is detailed at https://retropie.org.uk/forum/topic/3/read-this-first

I am guessing this is similar to the problem I have an trying to figure out. The controller works in EmuStation but any game that uses Retro Arch it doesn't. I have an Xbox usb controller and the solution is to unplug an replug. The Commodore 64 emulator for example doesn't have the issue.
