Can not map buttons in retroarch

This happens in any emulator I try.
I put away the Retropie for a while. I fired it back up tonight. I updated everything so I'd have 4.4, but something went horribly wrong...
When I go into the Retroarch menu to customize the button mappings to my own preferences, something looks different. There are a bunch of lines that all start with "Auto:". Then, when I finally scroll down past all of those to get to what looks familiar...the settings will stick, but only visually. I turn off the menu to go back to the game, and it acts like I haven't made any changes at all.
What am I doing wrong? And, how to I get the controller mapping menu to go back to the way it used to be? I never want to see one of those "Auto:" lines ever again.

@amishgamer Starting with RetroArch 1.7.2 (1), the input mapping dialog has been changed. It might not be so intuitive as the previous version or maybe you got used to the way it looks, but that's how it is now.

Thanks for the response. Is there a good tut somewhere on how to map buttons now? That thread you linked didn't explain it well (or I'm just a moron), and all my googling seems to get me is the old way that I've been accustomed to all this time.

I've still managed it... i do all my controls through retroarch. You have to save 'gamemap' rather than just leave it. Maybe your auto save on exit is now Off?

Alright, first off, I sort of figured this out. Second...if any of the Retroarch devs are reading this, you have GOT to go back to the previous way you had the button mapping. You had it right before. This time...not even close.
I used Donkey Kong (arcade) (which runs in FBA) and my Logitech F710 and a lot of patience to figure this out. Here's what I came up with.
Auto 0-A
Auto 1-B
Auto 2-X
Auto 3-Y
Auto 4-LB
Auto 5-RB
Auto 6-LT
Auto 7-RT
Auto 8-Back
Auto 9-Start
Auto 10-Hotkey
Auto 11-L Thumbstick
Auto 12-R ThumbstickNow, I'm still REALLY confused about something here...The things below all the "auto" lines, the mapping references that looked as they did before...the legitimately seem to do absolutely nothing. Why are they there, or did I miss something here?

I'm having a similar issue, and this wasn't a problem on a 4.4 install I did a week ago or even earlier today fresh after the install. I'm not sure what's wrong, but I'm also having to go through every emulator individually to map the buttons for my controllers despite having them already mapped on the main Retroarch config and at the Emulation Station menus.
What's worse is that even after mapping them in each emulator, I can't hit Start on my controller to get past the box art when loading a game. I have to plug up my keyboard and hit "Start" before I can use my controller.
I think I must have accidentally changed an option in one of the config files since it didn't start until after I had been adjusting settings, but I don't know where to begin.

in RetroArch, it usually messes up your controls. Instead, configure the gamepad in Emulationstation and if you want to fine tune your controls, then use the RGUI to re-map the controller and choose Core Remapping menu to save it per core or game/rom.
Also, when you have a problem unrelated to the topic at hand, don't just hijack it with your questions/problems, just open a new topic instead.
