Software has faulty wireless pairing - how can I switch my RetroPie without removing roms?

So, I've done some testing and it seems like on one RetroPie software that I have, bluetooth wireless connections to controllers does not work.
However, on the other software, it works great. This is with Shanwan clone controllers.
I think the fix here is a fresh RetroPie version - but I have so many games on the faulty system and it will take me ages to make a new disc and upload the games with a slow internet speed.
Is there a way in replacing my RetroPie without removing the roms?
