Retroarch default resolution

Hi,
I've got Pi2SCART running on my Rasp Pi with Retropie on it. I've just installed the latest img for use with Pi2SCART and it has the width 1600 hack by default which removes the black borders at the side of the screen on some of the emulators like the SNES. This is all well and good but it's causing my old 1084S CRT monitor's image to wobble. I want to go back to using retroarch without the 1600 hack but when I go to configs/all/retroarch.cfg and change the custom_viewport_width = "1600" line back to custom_viewport_width = "320" and save it doesn't work. The config file saves but retroarch still boots up at 1600 pixels wide.
I have also changed the SNES emulator config file to the same and that changes but because the "all/config" files doesn't work right the SNES just looks vertically stretched.
Hope that makes sense. Is there something I'm missing?

Just some follow up info. When I put Aspect Ratio to 4:3 the screen is vertically stretched with massive black borders on either side which take up most of the screen.
