The problem is that I set the hotkey enable button to the Select button(I've tried the Triggers too), works fine in the menu, but then the hotkey enable button sets to BTN_A (To avoid confusion between the Nintendo button layout and Xbox button Layout).
Also cannot exit non-Retroarch emus, with the SELECT + START combination.
      Any help is greatly appreciated!

Just in case: It's unusable because, for example: SMB3 Can't reach full jump (Wich is required for getting unstuck from certain areas), also really annoying with all Retroarch Cores.

Fine, I admit I'm exaggerating a little about the term "unusable". But I can't enjoy most games from my library, So I still want help with this problem.

@NiCKOz When you configure your input, skip the Hotkey assignment. Before exiting, the dialog will ask you if you want to use Select as Hotkey, say yes and press ok. Try with this configuration and see if it solves your problem.
