Start/select button stopped working after dist upgrade

Hello, I got a raspberry pi 3 B which had worked well with retropie for a year or so. I did regular update from time to time but only a few days ago I did the dist upgrade from jessie to stretch following this :https://retropie.org.uk/forum/topic/16145/retropie-upgrading-raspbian-jessie-to-stretch.
It seems the upgrade went smooth but I found that my XBOX-S controller had issue on the emulationstation page since start/select buttons to bring up the menu don't work. I solved this by deleting the input config file of emulationstation and it prompted up to let me reconfigure the buttons.
However when I launch into a game (many games now can't be launched but that's another problem I will try to solve later), I can't "insert coin" with any button. It used to be the start button I guess. Pressing any other buttons (including hotkey) won't get me a menu to configure the buttons.
I'd also like to reset the retropie to start fresh if it's beneficial.

Install the 4.4 image if you wish start fresh. You can back-up your ROMs, BIOS files and configs from the file shares and then install from the 4.4 image.
You can also try and reset the controller configuration: Retropie Setup Script >> Manage Packages >> Manage Core Packages >> EmulationStation >> Configuration / Options >> Clear / Reset EmulationStation Input Configuration, this will reset the controller configuration for emulators also, not just for Emulationstation.

I have a few other things besides retropie installed on it, so I'd rather not install it from image. I'll try the controller reset option you suggest right away.

@RetroArt select is the coin button. Here is how you have to fix your hotkey issue and possibly the select not adding coins. Put the hotkey on the globe and not select. Then globe + start to exit. Globe plus x for the menu... I found that with stretch for several fresh installs it no longer works having the hotkey on select. Not sure why but thats how i fixed it.

@mitu Still the game that was able to launch can't "insert coin". I will try to set the hotkey on "globe" and see.
