Thumbnail / Game art on games in folders

So, first of all... Thank you all taking time to ask and reply in this forum. I've found here so many things to help me fixing and improving my RetroPie.
What I need help is... I have few systems installed that use "folders" instead of having the rom directly available, example: Dreamcast, Playstation, and MSDOS/PC. In these systems, the games have a folder with its name and then when I access the folder, I've the executable file.
These games have thumbnail on the executable file, but the folder has no thumbnail/picture. So, for example, when I go to Dreamcast, I see the games' folders there, all of them show a black/empty picture and then when I access the folder, I can see the thumbnail/game art.
So, what I would like to have the folders showing the thumbnail/game art related to the game it has inside, how could I have it? If it isn't possible, is there a different way to don't have these folders and have the games showing directly under the systems (eg: moving the games out of the rom's folder and creating there a "link/shortcut" to each game point to the new location).

There is no need to have roms within subfolders for ps1 or dreamcast. for msdos/pc are you using dosbox? you could use shell scripts to launch the games, then you could tag screen shots and videos as normal in a gamelist.xml for that system.

so, about your questions:
dreamcast: the games are in folder because the zip files had it, it was more organized and I was afraid it could have conflicts between games with files having the same name (but looking now, it looks the files on each game have unique names). So, I moved them out of folders and now the thumbnails are good.
about the msdos/pc; yes, Im using dosbox. Let me try your suggestion to write shell scripts, I'll look for how to do it. the only negative side I see is that possibly this binding between script and images/videos will be manually, no? instead of having a scraper automatically doing it, but for sure is better than what I've now (no image/video for any game on msdos/pc).

As for scraping all the dos games, im not going to lie, it will be a pain in the rear. Shell scripts will scrape like any other rom. Many of the dos games on screenscraper.fr do have shell scripts associated with them; but CRC checksums will likely vary. I use Unversal XML, which will at least create an entry for every game, making it easier to fill in manually. Setting it to check by file name only will help, but it will have to match pretty close.
In my experience there has been no system that scraped pefectly, there is always a game being missed when it shouldn't, wrong box art, and so forth. So I have had to take a machete to every gamelist.xml (except for neogeo pocket). But it gives me something to do while the Lady of the House is watching America's Got Talent.
