Odd control issue with n64, retropie 4.5, razPi 3B

Hey all,
I have configured my n64 controller (correctly) but a funny thing happens... I noticed, when I launched a game, C-Down and A are swapped. Furthermore C-Down is actually not working at all. And A was performing the Cdown fucntion.
To test this, I tried my already config'd xbox 360 controller... same thing, one of the buttons ( doesnt work.) Same problem.
How do i fix this? Thanks!
