I've got a favourites section up in the list of consoles, but when I turn off the pi and come back to it they've all gone, can someone tell me how to save them there permanently please ?

I don't remember exactly where it is and I'm not near my pi but press start while in Emulation Station and make sure that "Save metadata on exit" is selected. It's somewhere in the menu.
