Problem with using controller in-game and keybinding overlay

I would really like some help figuring out the issue with why the controller i have set up doesnt seem to work when i load a game. it works when im navigating the emulation station but as soon as i start a game it doesnt work. I binded everything correctly, and it seems that the pi is using my controller as the 2nd controller input while the keyboard is my first. The keyboard works in-game but not the controller.
Ive looked everywhere for this and been working for hours. I read that you are supposed to press f1 and it gets to a menu, but that button doesnt work for me so I did select + X and got to this menu instead, is that the same menu? http://imgur.com/xOJg46u
Also people said i should be accessing this folder /opt/retropie/emulators/retroarch/configs/gamepad.cfg
but i have no idea what it means to access it? do i taKe the sd card out of my pi put it in a reader and go through it on my computer? i really need this explained like im 5 step by step i would really appreciate it.

I FIGURED OUT THE CONTROLLER ISSUE I HAD TO PLUG IT INTO THE OTHER PORT IN MY ADAPTER THE ONLY ISSUE I HAVE NOW IS WITH THE KEYBINDING

@GadeEmbossed dunno why i called it keybinding but it shows an overlay of all the keys on the screen its shown in the imgur link

you've added some sort of overlay when you were messing around in the menu. so, err. do the opposite of what you did..

not sure which menu to go to, or which button it was.. its hard because there are A LOT of options to change around with

yet you still changed them? :) there's a lesson in here somewhere.
I don't know where it is in the menu, but in your /opt/retropie/configs/all/retroarch.cfg and /opt/retropie/configs/psx/retroarch.cfg you want to ensure input_overlay_enable = false

@GadeEmbossed well it seems my issue wasnt the same as everyone else's with the controller issue, but I have this adapter USB to ps2 controller that i had plugged into my pi. the adapter has the option for using two controllers, so i just unplugged the controller from one port and plugged it into the other.
