I am using RetroArch 1.8.1 with the Snes9x (1.60 bd9246d) core, along with a USB SNES pad.
I can assign all the buttons in the menu, but when I'm in-game, pressing SELECT or START has no effect (every other button works as intended). This goes for both the pad and the keyboard (that is, even if I assign START to the keyboard key C, pressing C won't do anything in-game).

As far as I can see, I'm not using the buttons for other functions, but RetroArch might have some functions hard-coded thus preventing me from using SELECT or START.

I am able to set up SELECT+DOWN to bring up the overlay, so there SELECT does at least do something. But I need to be able to use the in-game functions of SELECT and START (which, in Super Mario Word, are to drop items from the item box, pausing and exiting levels).

If anyone has any pointers, I would appreciate it a lot.

Okay. I was able to fix this by re-installing RetroArch. This doesn't explain what went wrong the first time, but I'm glad I get to enjoy this wonderful emulator now.

        Keep up the good work!
