I am looking for some help. I recently purchased a USB Nintendo controller that I would like to add to my arcade cabinet via a USB port. My question is how do I configure Retropie to use the controller as default for N64 Games? I've read around and there seems to be a mention of using port 0 or 1, but nobody really explains how to get it working. thanks,

You need to set-up you USB controller to be Player 11, since probably the arcade controls are always Player 1 (or as RetroArch calls it now Port 0, Port 1, etc.).
This can be done with the Configuration Editor - there's a section for re-ordering the controller - or you can use the Core Input Remapping feature directly in RetroArch's RGUI and change the Port 0 controller to be the USB controller and vice-versa (P1 to be the arcade encoder/joystick).
