Controller map changes in game? For some reason?

I got a bit of a head scratcher here. I am new to this.
The wife and I installed retropie and copied over a library of games last night and we were have a lot of fun playing it on the couch. I mapped a xbox 360 controller just using the retropie controller input configuration menu.
Everything worked perfectly. The select button combined with start would exist games, the start button worked. The D-pad worked. Everything was just fine.Now I wake up today and I boot it up and am excited to play!
But something is wrong for some reason. D-pad aint working the buttons are assigned to different buttons, I can't even control the menu and remap it.After searching here for suggestions, I pressed F4 and removed the controller input config file.
I then remapped it and it now works perfectly in the menu!However when I try to go into any game it then goes back to being ALL WRONG!
The left trigger button is now select? The Y button is not start?I don't understand what is happening. Should I do a reinstall or something guys?

Please add more info about your system, as detailed in https://retropie.org.uk/forum/topic/3/read-this-first. What controller are you using ?

@mitu I have the exact same issue (I made a post about it [here(https://retropie.org.uk/forum/topic/26598/problem-with-controller-mapping-being-different-in-games-and-menu)). If you’re able to help: I use a RPi 3 b+ with a pre made SD image (v. 4.6) from the official Retropie website. I am using a wireless Arrogant Bastard controller with dongle.
