So the other night I went in and changed Megadrive to display as Genesis. Today I updated my system and it added back in Megadrive. Once EmulationStation started I had a Megadrive AND Genesis section with the same ROMs inside. The ROMs folder had both as well, with all the ROMs in each. I deleted Megadrive thinking it just copied during the update. Well everything disappeared. I got all my games back and created a new Megadrive ROMs folder. Now I am back to the same issue.

This is by design currently. When updating megadrive emulators, if it sees the megadrive entry missing it will add/update it.

The only way to avoid this is to keep removing it, or manage your es_systems.cfg manually (in ~/.emulationstation) - but you will need to check/move any new changes across.

and note that the genesis roms folder is just a symlink to the megadrive folder (so files actually live inside roms/megadrive even if you copy them into genesis)

I think he is saying you can open up /etc/emulationstation/es_systems.cfg and delete the section for megadrive and save it. Thats what i would do anyways.

Edit: delete genesis section and change megadrives theme to genesis per instruction right below me.

if you removed the megadrive roms folder, you will have deleted all your genesis roms also - they are the same folder - one just "links" to the other.

You have a duplicate as you have two es_systems.cfg entries - The best bet is to remove the genesis one, and just set the theme for the megadrive one to genesis. If updating, it will set the theme back to megadrive again, but you wont get a duplicate. If you changed the name before, then updating will add a new "megadrive" one - hence it's best to just update the theme not the name (and quicker to reset back to genesis after an update).

At some point in the future I may make all this configurable, but that will be after 4.0

Okay, I got it. Easy enough, thanks for the help. Just opened /etc/emulationstation/es_systems.cfg using PuTTY, scrolled down to the previous Genesis entry I created, deleted those lines, went down to the new Megadrive entry and changed it to the new Genesis.
