Controllers changing after launching game

Good afternoon,
I'm coming here after trying a lot of things. I have this USB controller:

When I start Retropie I'm able to config all the buttons and everything works fine. Both players have the same controller type and all buttons are plugged into the same slot, the only strange thing I have is that UP and RIGHT are connected as regular button and not on the UP and RIGHT slot as they don't work (I assume that the slot is broken). When I got into a game, all the button configuration is changed and I'm not able to play. Buttons and joystick are mixed, buttons from player one work for player two, etc. I've tried with other USB controller and I have the same problems. I've reinstalled everything with different hardware (PC under ubuntu, raspberry, etc. Do you have any idea about what can be happening?

Good afternoon again,
Shit happens. After a lot of time wasted changing hardware I've changed the emulator for mame to mame2000 and now it works fine. I hope it maybe helps others.

Maybe a config override for that core?
