I assume you mean the launch menu won't open. If you enabled the display of game art in Runcommand, you need to press the button after the image is shown.

My decisions about screen size and that beautiful side bezels isn't been saved.

How are you configuring that ? By default, setting changed with the RetroArch's RGUI will not be automatically saved.

This is not configurable, I think Runcommand searches for a few known locations for the artwork image and the path where Skyscraper saves the image might not be one of them.

I will not lie, I've tried change to images and then turned back to what it was before

I was exactly using the RetroArch's RGUI. Where can I do these changes then?

          Oh, then it's ok.

Check if you haven't disabled the launch menu - what are you runcommand settings ?

You should save a game override after you add your settings, so that particular settings apply only to that game.

              Launch Menu: Enabled
              Launch Image: Disabled
              Launch menu Joystick Control: Disabled

Reading this, I've tried to change Joystick control to "Enabled". It worked.

But I want to save the image scaling to all games in that system. Is that not possible?

It is, the same Overrides menu has a Save Content Directory override, which saves the settings for the entire folder.
