I am not sure if this is the best place but I was having trouble with my tomee SNES Retro USB controller with version 3.8.1 of RetroPie. When I would go through the automatic registration it maps the shoulder L and R buttons to L2 and R2. When I would go into the all configs section and found my CFG file it had them listed as "l2" and "r2". Once i manually edited that file I was able to use the L and R buttons.

How did you map them - eg when Emulation Station asked for inputs what did you assign them to ?

On 3.8.1 they should be assigned to left bottom / right bottom. On 4.x this is renamed to be clearer and they are called left shoulder / right shoulder.
