Confused on All These Input Files?

I use a keyboard, and two different 8Bit Duo controllers on my setup (the NES and SNES versions). When I configure theme in the EmulationStation menu, their names and inputs get added to the es_input config file. But I also notice that config and bak files are also created in the retroarch/autoconfig folder. Not sure what that is or why I need those, but I wanna back up the controllers to where I can just drag and drop my custom keybindings so I don't have to do it every time. What is up with those extra files, and can I get away with just the es_input?

No, the
es_input.cfg
is only used by EmulationStation, the other configuration files are used by RetroArch. -

Mind if I pick your brain regarding another input question (as to not start another thread needlessly)?
I find that there are a lot of key bindings in RetroArch that, while are very nice to have, I would rather not have assigned. In case someone starts banging around and activating things that take my setup up away from a classic console feel. I want it as kiosk-mode as possible.
Is there any way to easier clear out all the input for everything in RetroArch, then go back and only assign the bindings I want? Kind of a blank slate config file?

@alphabetapie Edit RetroArch's joypad configuration files and remove the bindings you don't want. If you wish to activate the hotkeys later, just keep a copy/backup of the file(s) and replace them when needed.
