Saving Config Confusion

I know there's several posts about this, but some seem to contradict others, or some are non-resolved. I'm running a Retropie 4 cabinet. I'm having problems saving different configurations in different games without affecting others (specifically for light gun settings). For example, Mame 2003 plus 1.8.5. There two places to save.
Under the Retroarch menus:
- Under Input, Port 1 Binds. There's Save Autoconfig, Bind All, Bind Default All
- Under Quick Menu, Options, Create Game Options File (rom name).
I've messed up my core configs so much, that I've resorted to keeping a notepad of settings for each game and changing them every time I launch. I want to save the config for each game separately from others. I would VERY MUCH appreciate an intelligent breakdown of the commands above and best and clearest advice on how to achieve this.

these are input options. what exactly are you changing? to rebind input options, see the docs: https://retropie.org.uk/docs/RetroArch-Configuration

these are for core options; the bespoke emulator options that you find in the quick menu > options screen. see the docs: https://retropie.org.uk/docs/RetroArch-Core-Options/

@dankcushions Thank you very much for responding. Unfortunately, none of this is working.
Here are the changes I'm making: Retroarch Menu, Input, Port 1 Binds (Mouse to 1, Trigger to fire)
If I select Quick Menu, Controls, Save Game Remap File
or
Quick Menu, Options, Save Game Options Files (rom name)
Neither saves the settings above.
Under Input, Port 1 Binds, there's a Save Autoconfig File option, but I'm hesitant to select that because I'm not sure exactly what it will do.
