Gamepad unresponsive after updating from Clean install 4.7.1 RPI4

Gamepad: 8Bitdo SN30 Pro usbStarting from a clean install of RetroPie and then going straight to updating RP packages then updating RP Kernel the controller does not respond. I would have to go grab a keyboard and then hit enter to get past "ok" option and then reboot from the Terminal (F4 key option) to get my controller working. (It was update to RetroPie 4.7.12, but this has happend to another clean install updating to RP 4.7.11 as well)
In the past I had a few issues with RetroPie concerning gamepads. There was that time when the Right and Left triggers were not allowing me to enter them right from a clean install. I would like to note that on another RPI 4 unit running 4.7.11 that the gamepad configurations do not save and when you exit a rom the controller is unresponsive.

ls -la /opt/retropie/configs/all/retroarch-joypads/
and post the output ?

This means the configuration of the gamepad is not saved in the EmulationStation's configuration file. Can you post the contents of
$HOME/.emulationstation/es_input.cfg
?
