P1 & P2 controls binding to same pad (automatically)

This has happened to me more than once before, but it's been so long I can't remember why or how I rectified it (probably by doing something drastic like reinstalling the image). Either way, it seems to suddenly occur by itself without any adjustment to control configs.
I'm using two Retroflag 6-button MD controllers. When I plug either my P1 or 2 pad into port 1 everything is fine until I press start, which begins a 2P game (or on something like SOR brings on the second player character). After that both P1 and P2 characters are controlled by one pad.
This is probably a simple fix, but I can't figure it out. Thank you in advance for your help!

This looks like an emulator configuration issue. Please add some info about your setup/issue - as detailed in https://retropie.org.uk/forum/topic/3/read-this-first - and provide a verbose log.
