Supermodel3 - Controller Issue

Managed to get this set up and Star Wars Trilogy works fantastic, although the analog joystick I have (using a PiBoy DMG) just isn't working correctly. I've tried the calibration setup with the emulator but the left and right are flipped and the sensitivity is too harsh.
Any ideas of how I can fix this?
