Duplicate Collections after using Skyscraper CL

Hello all,
I am trying to understand why I am getting duplicate collections in my Pegasus themes. As you can see there are two NES and two Sega32x
Here are the steps I am taking to scrape
- Run Skyscraper -p sega32x -s screenscraper
- Run Skyscraper -p sega32x -f Pegasus
When I do this it’s creating two collections.
I have also tried to run the windows version of Skrcaper.
